Ok, here is my directory structure:-

root folder the one with the server in. HLDS
hlds.exe folder
\Joebot
\docs
\nntrainer
\rcon_commandmenu
\cstrike
\joebot
*.cfg
*.dll (joebot.dll and others)
*.br3
*.txt
personalities.exe
\chat
\per
\wpjs

\cstrike\liblist.gam has gamedll "joebot\joebot.dll" as in sample joebot liblist.game file

To keep it simple no metamod stuff in hlds.exe command line.
hlds.exe short cut is just E:\Games\SteamServer_v1120\hlds.exe
and the startup folder is E:\Games\SteamServer_v1120

error message for this setup is

Host_Error: Couldn't get DLL API from .\cstrike\joebot\joebot.dll!
