This just came to my mind:
You can define waypoints where the bot should crouch. The bot moves to and from this waypoint crouched. If you place those crouch waypoints right before the ladder waypoints would the bot still crouch while he climbs the ladder?

FYI:
If you crouch while you climb a ladder you will make no noise (CS1.6 only)...
